It looks like all of these actually have the worse problem so I guess that's what the second pipe bridge is for to compensate for that. This can easily be done by just creating a simple (empty) text file inside the OxygenNotIncludedData -folder which is located at the root of the game folder. If the bypass is longer than the main path, then you have an even worse problem: there isn't enough room for all of the liquid when the AT turns on and so the pipe clogs. You can force the game to make all the commands available. If the main path is longer than the bypass, then you get a gap in your loop with no liquid in it since the loop is now longer than it was when it was taking the bypass. Now when you turn the AT on, it goes through the main path. I'm not sure you understand what I meant. If AT works, bypass not used - this configuration prioritize AT loop Main route through bypass also filled with coolant, so there are no gaps in normal situation. Two bridges create a buffer of two pipe segments to fix rarely occuring problems with pipe clogging.
